John Allen was assigned to monitor the lifesigns of S.H.I.E.L.D.'s Esper Squad as they used their powers to scan the minds of others. An LMD impostor of Nick Fury ordered Allen to use the ESPers at maximum range, even though this amount of punishment would destroy the ESPers' minds. Fury claimed that they needed to scan S.H.I.E.L.D. for signs of psychic attacks or brainwashing.

(Nick Fury Vs. S.H.I.E.L.D.#3) - Allen became increasingly frustrated with his work, watching the ESPers slowly die, and hearing that Fury was now a traitor to S.H.I.E.L.D., hoped that he would be killed and that this would end the abuse of the ESPers. Finally, Allen decided to look at the data that the ESPers had found, and was shocked to discover that 28% of S.H.I.E.L.D. agents did not register any brain activity, and yet were still alive. He rushed to inform Jimmy Woo and Jasper Sitwell of this, and his excitement, S.H.I.E.L.D.'s C.I.A. liaison overheard some of what he had to say. Woo and Sitwell told Allen that they would get to the bottom of the mystery he had discovered.

On his way home, Allen was attacked by a pair of S.H.I.E.L.D. agents, sent by Woo and Sitwell (who were actually LMDs serving the Deltite) to eliminate him. However, Al MacKenzie had been trailing Allen, and saved his life. MacKenzie theorized that anyone S.H.I.E.L.D. wanted to kill couldn't be all bad, and that the two of them should seek out Nick Fury.

As Allen and MacKenzie had dinner at a diner in Los Angeles, they were apprehended by S.H.I.E.L.D. agent L-14B, and brought to S.H.I.E.L.D. base to be interrogated by Woo and Eric Koenig. Just as Woo and Koenig were going to have the two men killed, Nick Fury and Alexander Goodwin Pierce broke into the base. Although Woo escaped, Fury set Allen and MacKenzie free and took Koenig hostage. While interrogating Koenig with Tony Stark, Koenig was revealed as an LMD, and indicated that Fury's answers were in Hong Kong before destroying itself.

Allen joined Fury, Pierce and MacKenzie in journeying to Hong Kong in a Quinjet loaned by Tony Stark, and dropping from the Quinjet using H.A.W.K. harnesses. They were assisted in Hong Kong by Pail, an old intelligence contact of Fury's. The four men trained together along the way, as Allen had little combat experience. Pail had his son Weng lead them through the sewers of Hong Kong to a HYDRA base, but Weng had been operated on by HYDRA surgeons who planted an implant in his brain which allowed them to control him. Weng attacked the S.H.I.E.L.D. agents, and crushed Allen's head against a wall, killing him.
